To add tags to files/notes/links, click on the Add Tags to (Files/Notes/Links) button. This will open a window like the one shown below.

Select tags from the left hand column and files from the right hand column. Click on add tags to add tags to files or click on remove tags to remove the selected tags from files

Similar procedure works for notes and links as well
